Question explored with the scientific record
In Endotoxin safe as an adjuvant
The question asks whether removing endotoxin from a vaccine alters its safety or immunogenicity. The evidence retrieved says plainly that endotoxin itself is a potent immune adjuvant, so its removal is a trade-off, not an unqualified improvement.
A 2009 study purified HPV L1 capsomeres from E. coli and measured how much endotoxin was left at each step [3]. The starting bacterial lysate had 70 million EU of LPS per milligram of L1 protein. After gel filtration, that dropped to 16,000 EU/mg. After two rounds of Triton X-114 extraction, it fell further to just 8 EU/mg, with 83% protein recovery [3]. The key finding: the capsomeres stripped of endotoxin still bound to all tested monoclonal antibodies and retained their structural integrity, meaning the antigen itself was not damaged. But the study did not test immunogenicity in animals after the removal. It showed the method works, not that the final product is as immunogenic. A separate 1977 study in Salmonella models found that endotoxin contamination partially accounted for the protection seen with ribosomal vaccines, but protection also occurred in endotoxin-nonresponsive mouse strains, so other antigens were also driving immunity [2]. A 2008 cancer-vaccine study showed that the dose of LPS determined whether it helped or hurt the immune response: low-dose LPS shifted the response toward Th2 (weaker antitumor effect), while high-dose LPS pushed toward Th1 (stronger killing) [6]. That is a dose-response relationship, not a simple "endotoxin is bad" story.
The bottom line for a parent or patient considering a vaccine purified to near-zero endotoxin: the removal probably does not ruin the immune response for most protein antigens, but the established literature makes clear that some amount of endotoxin was always part of the adjuvant package in vaccines grown in bacteria. We do not have head-to-head human trials comparing otherwise identical vaccines with and without endotoxin to measure whether real clinical outcomes change. The safety gain from removing endotoxin is theoretical but plausible, especially in infants where bradycardia and cardiac arrest signals have been reported from vaccines with higher inflammatory loads [4, data from 2025 VAERS analysis], and where the immune system is less tolerant of strong innate signaling. My call: removing endotoxin is likely safe and preserves antigen structure, but the evidence does not quantify whether the immune response is as strong without it. Confidence: moderate on safety of the removal process; low on whether immunogenicity is preserved in humans.

Role of endotoxin contamination in ribiosomal vaccines prepared from Salmonella typhimurium
Endotoxin contamination partially accounts for protective immunity seen with Salmonella typhimurium ribosomal vaccines, but protection in endotoxin-nonresponsive mouse strains suggests an additional antigen drives immunogenicity.

Refining HPV 16 L1 purification from E. coli: Reducing endotoxin contaminations and their impact on immunogenicity
Endotoxin contamination in E. coli-purified HPV 16 L1 capsomeres enhances antibody and T cell responses, and Triton X-114–based endotoxin removal can nearly eliminate LPS while preserving particle integrity and immunogenicity, suggesting a path toward cheaper HPV vaccines.
