What imaging or sequencing methods directly show virus structure and genome?
The short version: cryo-electron microscopy and next-generation sequencing directly show virus structure and genome at atomic to near-atomic resolution. These are physical observations, not inferences.
Cryo-electron microscopy (cryo-EM) now routinely resolves virus capsids to near-atomic detail. A 2026 study of human astrovirus-4 achieved 1.73 Å resolution on mature capsids using a Titan Krios G4 microscope, directly showing how capsid geometry controls spike release [1]. The same method mapped poliovirus RNA exiting the capsid near a twofold symmetry axis, catching the genome in the act of leaving [2]. Monkeypox mature virions were imaged at 11.45 Å resolution for the palisade trimer, revealing dimensions of 313 × 267 × 236 nm and a honeycomb lattice with 9 nm spacing [3]. Rabies virus ribonucleoprotein was reconstructed at 15 Å by cryo-electron tomography, showing a left-handed helical assembly with 9 nucleotides bound per N-protein unit [4]. These are not models. They are direct density maps of physical particles.
Next-generation sequencing provides the genome side. The first complete genome of European Bat Lyssavirus 1 was assembled from 5,600 viral reads at 58× depth [5]. A 2025 study used spiked-primer enrichment in wastewater to detect porcine astrovirus at 76% detection rate and multiple other viruses, with 2-fold median enrichment over untargeted sequencing [6]. Another 2025 study identified 103 confirmed SARS-CoV-2 co-infections across 41,224 genomes by tracking intra-host single-nucleotide variants, including Alpha-Delta and Delta-Omicron pairs [7]. The methods are direct: they sequence the viral RNA or DNA itself.
The retrieval does not address whether every positive PCR test represents a replicating, transmissible pathogen. That is a separate question about diagnostic thresholds, not about whether viruses have observable structure and genome. On the existence question, the evidence is overwhelming and direct.
