Question explored with the scientific record
Can thyroid problems lead to aches and pains across both clavicles and shoulders?
The short version: thyroid disease is a known companion of shoulder problems, but the retrieved evidence cannot tell you whether your thyroid is the actual cause of your clavicle and shoulder aches.
The strongest link in the retrieved records comes from a 1997 study of adhesive capsulitis, or frozen shoulder. Among 32 patients, 3 had thyroid disease, and the study lists thyroid disease alongside diabetes and heart disease as conditions associated with the condition [6]. That is a small number, and the study does not say thyroid disease causes the pain, only that the two appear together more often than in the control group [6]. The same study notes that pain typically comes before loss of motion, which matches your symptom pattern [6].
A 2018 case report shows a more serious possibility: a 56-year-old man with neck and shoulder pain turned out to have metastatic thyroid cancer spreading to his spine [7]. That is rare, but it is the kind of red flag worth ruling out if your pain is new, severe, or accompanied by other symptoms.
The rest of the retrieved studies do not address your question. One covers thyroid eye disease [1], another looks at heart tracings in newborns [2], and several examine thyroid effects on brain development or metabolism in rats [3][4][5]. None of them measure musculoskeletal pain in adults with thyroid problems.
The honest gap: this retrieval did not surface any study that directly tests whether thyroid dysfunction causes diffuse clavicle and shoulder aches. The frozen-shoulder association is real but weak [6], and the cancer case is a warning, not a probability [7]. What would settle this is a study comparing shoulder pain rates in people with treated versus untreated thyroid disease, or before and after thyroid hormone replacement. That evidence is not in these records.
My call: thyroid disease can plausibly contribute to shoulder pain, but the retrieved evidence only shows an association, not causation. Confidence: low.

Effects of Thyroid Hormone Deficiency on Electrocardiogram Findings of Congenitally Hypothyroid Neonates
This study investigates the electrocardiogram (ECG) findings in 53 congenitally hypothyroid neonates, revealing that thyroid hormone deficiency does not significantly affect ECG parameters despite a lower heart rate in severely hypothyroid infants compared to controls.

The developing caudate nucleus in the euthyroid and hypothyroid rat
This study investigates the effects of neonatal thyroid hormone deficiency on the development of the caudate nucleus in rats, revealing significant structural and functional impairments that may contribute to mental retardation and motor performance issues.

Potassium deficiency enhances the effect of thyroid hormone on NaK-ATPase in liver and kidney.
This study investigates how potassium deficiency enhances the effect of thyroid hormone on NaK-ATPase activity in the liver and kidney of rats, revealing a significant decrease in the intracellular K/Na ratio and its implications for sodium transport and calorigenesis.

Zinc deficiency in weanling male Sprague-Dawley rats impairs thyroid hormone status and markedly worsens thermoregulation during acute cold exposure, with effects that are partly independent of reduced caloric intake.
